A Chaplain is my prefered HQ, with a master accompanying it close behind in favorites.

Why? Well, other than a built in invulnerable save and the power weapons, there are those delicious litanies. Sure, he can't infiltrate.. But I give him a jump pack and stick him with a 10 marine strong assault squad. Thats a whole world of hurt right there. Plus, with a bolt pistol he's even more effective as his attack get bumped. I use him in combination with shock assault troops to swamp and tie down big units such as command squads or the sneaky assassin. Basically, tie up and mutilate key units. I usually stick melta bombs on him too, and hey, if he has to he can do a little tank hunting, though I have taken to running him with the assault squad thats vet sarge has a p. fist.

The next up? Commander... The leadership benefit is priceless. As well as the ability to infiltrate. Sure, he dosen't come with an invulnerable save, but a combat shield gives him a nice cheap one! I equip mine with a thunder hammer, bolt pistol, and jump pack. I usually deep strike him in right with my termie squad up against a vicious, vicious armor target or a high toughness gribbly, and let those powerfists and thunder hammer do their thing. If I have the spare points, I sink furious charge onto him, and thats a lot of armor saving ignoring, stunning attacks.

Last favorite, and one I only use for fluff reason, and rarely then, is the librarian. The SM power are ok (might of heroes mainly), but nothing extraordinary or worth the cost of a codicier or epistolary. The psychic hood, again, so-so. The force weapon is what I like most on the librarian, but give this guy the no-invuln save and he's ehhh.. Combat Shield fixes it, but he's expensive enough without wargear.
