Actually I would say the more religious the organisation the more likely it is to side with the Imperial Guard. The fact Space Marines dont consider the Emperor a God is a major bone of contention with the Ecclesiarchy. The Sisters of Battle aren't too fond of the Adeptus Astartes either with the use of Librarians and the fact Marines could possibly be termed mutants/abhumans depending on your perspective.

Where the Church of the God-Emperor goes I imagine the majority of the Imperium's worlds would follow.
