well the only 1 that springs to mind is the Black Templars and the Imperium's ruling elite/Inquisition are some what nervous of them as they're blatantly larger than a standard chapter and have no home world with which you could at least identify their location.

Whilst a minority of chapters might worship the Emperor as a God (and I cant see more than 1% of chapters doing so) in the hysteria that would occur because of all out war, the Adeptus Astartes would be feared as a whole- I doubt the Ecclesiarchy or Sister of Battle would take the time to distinguish between certain factions...
