That would probably depend on the type of staining substance you use. I'm pretty sure there wont be an issue regardless, especially if you primer your minis first and dont leave them to soak in the stain over night or something =P. Just in case I would read any and all instructions/warning lables on your stain before using it. If it melts plastic it should say so on the container.
